The systemic fungicide will kill the Myco but if you have a bad fungus growing in your patch then using a fungicide/systemic fungicide might be the lesser of two evils. The myco isn't going to do you any good if the entire plant is swallowed up by powdery mildew. In my opinion.

Not all fungicides, systemic or contact will harm mycorrhiza, I have a list on my website under the Learning and Resources section titled "The effects of Fungicides on Mycorrhiza" that lists some of the most popular fungicides and if they harm Mycorrhiza. I do agree that if you have an issue, save the plant.
