if i choose a secondary as a main does this mean i cut the rest of the main off and let it grow or thats just where i set my pumpkin.

Is your main ok or is it damaged? If it's ok I can't think of much reason to want to turn a secondary into your main. If the main is damaged I would terminate it a few inches past the secondary you choose to continue with.
